I've got a uATX motherboard in an ATX case. It's all fine as most ATX cases are designed to take both.

The holes at the back (for keyboard ports etc) aren't part of the case -- the motherboard comes with a panel that clips in to an empty rectangle on the case.

The PCI/PCIe/AGP slots will line up fine (but you'll obviously not have as many slots available as with an ATX board).
