Do I set the permission on linux to 111 ? (IE: The below)

No, that allows the users unlimited access to all the files IIRC.

Read - can only open and copy
Write - can open and edit but not delete
Execute - Unlimited access

But not 100% sure

Why not just stick an index file in there?

That's what I do. I make a completely empty file and name it index.php or whatever, then stick it in the directory...

Put an index.html file instead

Stops you from being able to view the contents of a directory because by default your web server will direct you to an index.* or default.* page.
