ive had this problem before on an escort, it turned out to be that the head gasket had the tiniest leak in it, so everytime i started the car up it would run shit then it would clear, but the problem didnt get any worse, but i changed the gasket and it ran fine after, i know its a long shot but you have to look at every possibility

fair enough, or it could be bad earth to ecu,or a buggered ecu, and the ecu keeps on resetting it self everytime you switch the car on and off

u would think so but there is always a time for something to go wrong, and this time it might be it, the only problem with sumthing like this tho, is that u want people on here to give u easy ideas to fix things but its never easy 95% of the time
all these things above are possibilites and usually the only way to find out is change it or check it, u cant rely on assumptions as alot people will tell you on here

yeh i know.
we're gone one by one through each sensor/fault we can think of but nothings curing it at all.
The car drives better as a result but emissions are still way too high....

well my x14xe did this and all we did is shoved a rag in the exhaust with the probe and it restricted the flow coming out the exhaust so most of the gases stay in the pipe and reads that its burning off the gases effieciently,
this is wat the mot tester told me anyway and it worked

do the basics first. wire up the EM light and go from there.
No parts replaced during the rebuild will affect the emmissions in any way whatsoever. Emissions and fuelling is controlled by the ecu so the fault must lie with the ecu, loom or a sensor. Post up the MOT emissions fail report.
by the state of the wiring behind the dash I would guess that a good session to sort out all of the wiring would also be a good idea. If I had the time to help free of charge and if you were closer I would do everything I could to try and get it sorted for you. I would start by doing what I have listed above

if you disconnect the battery off my xe for half hour then put it back on first time its starts up it runs proper crap for 20 seconds then is fine but the emissions are high for a while then everything sorts itself out i would check your wiring mate
if that dont work try a mates ecu cause it really sounds like it isnt keeping any settings
