Changing cylinder head gasket on my X14XE but the gasket seems to cover some of the water ways on the block. Is this right ??

You usualy find some holes are covered yes. AS long as its the same as the head gasket you took off.

make sure bits of the old gasket have not gone down the waterways.have seen it happen

yes some holes blocked exactly in the cold cities
in iraq i opened all water holes to gat the best coling to my car engine because the heating here about 60c
but in uk the temp some time be freezingso you need keep some holes blocked to keep the enging heating
