I installed a new PC fairly recently for one of my customers and set it up so that it connects to their local domain (they've got a server running SBS 2011 Standard).
Apparently on this PC when the user sets up new shortcuts or saves things to her desktop the icons disappear sometimes? 
Any ideas what this could be?

Yup! Switching it off (Control Panel > Troubleshooting > Change Settings) should correct it.

Had this at work. If you have more than 5 icons connected to the network and Windows detects they're broken it (unhelpfully) deletes them.
Problem is it was detecting them broken every time I logged in 
Didn't know about the above setting, just reduced the number to 4
